I would like to build web applications in modules such as a basic client management module and have the option of adding quoting module either at the time of sale or as an upgrade later on. My goal with modules is to have protability and not have to reinvent the wheel for each customer. Does anyone have any ideas or experience with tying applications built in this way together

Just produce a bunch of includable pages and copy them to a place on your server from where they can be included.
Than develop pages that point to these includables. Fit page design.
I developed on the basis off CCS a server-sided application that enables me to publish a dynamic homepage within two minutes.
My standard application does have about 80 different types of content presentation, a bunch of navigations, lists, search result pages, contact forms and so on.
It installs the database, the scripts and more.
If a client wishes a special kind of application, I just developed another includable.

It is about time I said how things ended up for me. I ended up creating a sub domain for each module with a generic default page that says something to the effect "To activate this feature contact.....". All I have to do is publish the seperate module the sub domain it then overwrites the default page with its own and it is now included. Not the cleanest and you can't remove the feature with out deleting files but it works.

I also works that if you do a page layout with floating boxes you can put links or menu in a floating box and set the visability to either visable or hidden depending on whether you want to have the pages available. Then all you need to do is change the style sheet attribute. Keep in mind that you can still see the links when you view the source so this isn't very secure.
